Boost Pressure Lower Than Expected Code

So I was doing a pull against my buddies GT-500 going from 3rd to 4th Gear (6-Speed Manual, JB4 Map 2 all wires connected) second I shift to 4th gear, loss of power then I got a drive train malfunction. First thought is I cracked a charge pipe, when I got back checked all the pipes and they seem fine no cracks. Turn the car off let it sit for 20 minutes, start it back up and the code is gone and the car seems to be running fine. Could this be a problem with the turbo's waste gates or just a fluke, should I be concerned?

Is this the first pull on the JB4?
If so, pull the negative on the battery and let everything relearn. I know the JB4 had your back, but give it time - and you will love it.

120308 Boost Pressure Lower Than Expected
I'd "guess" something with the JB4 since it is manipulating the voltage of a few sensors (MAP being one of them). If the values and deltas between the voltage of the MAP and other sensors (such as mass air) are not where they should be you'll get an error like as this.

Probably not the issue but try unplugging the EWG connectors since they're not needed for MAP 2 anyway.

Do a datalog and evaluate if your boost is really below target. If it is then continue looking for physical boost leaks, etc.
